In Panama, The Dark Covenant was summoned Cecilia "Dame" Perrin and introduces Stansfield, Anna "Artery" Buckler, Kryptis (aka Dark Rider), Witch Doctor & Dark Shepherd. When Templar betrays Rorke, Stansfield joins and assists the covenant members in by taking out his mercs, Dark Shepherd uses his Scythe kill his mercenaries. After Stansfield blows up Rorke's Five Knights Ship, Dame kills Rorke by slitting his throat.
In Blackout Island, when Templar betrays them after Dame refuses to let his daughter Sophia go, he kills dame by slitting her throat & goads the rest of the Dark Covenant into fighting him. Dark Shepherd informs Templar that the Covenant is for life and that is no way out, to which Templar replies that he will then have to kill them all. Dark Shepherd attempts to strike at Templar with his scythes, but they are bisected by Templar's knives. After Artery taunts Templar about his daughter Sophia, he informs them that he will get her back. Dark Shepherd questions him how he will do it since he has no intel, no allies & no resources. Templar says he will do it whatever means necessary. After the battle, Dark Shepherd is shown to be defeated by Templar along with Artery as he is seen being carried away by Witch Doctor, who vows that their fight isn't over.
When Simon “Ghost” Riley and Templar to hunt down the remaining members of The Dark Covenant, Dark Shepherd is on a Hovercraft with his mercenaries in the sea. his guard tells him that there's no one is following them, Dark Shepherd doubts it & when he discovers the duo making their way up, Templar and Ghost eliminated all the guards. Ghost attempts to apprehend Dark Shepherd, But the latter holds him on gunpoint. When he then asks where Templar is, he responds by putting his knife to Dark Shepherd's throat. Not wanting to die, Dark Shepherd states that he'll talk, to which Templar answers in the affirmative.
In New Vision City, Dark Shepherd became a member of the Atlas Corporation and expected Cipher's arrival. He informs Cipher that he had to convince a lot of people to get him back in there, especially after what he did to his 'recovery team' in Morocco, which is actually Nikto's Hit Squad. Cipher doesn't seem bothered however, and expresses admiration for Dark Shepherd's new outfit. However, He isn't impressed and reminds Cipher that many still consider him a security risk, and that his only hope is that Dark Shepherd isn't one of the many. Cipher doesn't appreciate his tone, and informs him that he has brought 'gifts' as a sign of appreciation. Before Cipher can reveal his 'gift,' Dark Shepherd knows that Cipher is angry and that feels like Atlas Corporation had betrayed him, and that if he were him, he would hurt them to show them they had erred, painfully. But he also warns Cipher that if he betrays him, he will kill everyone Cipher cares about, Before killing him. Cipher assures Dark Shepherd that he has been nothing loyal since day one, and reveals his 'gift': Foxtrot, who is tied up in the back of his truck. While escorting Foxtrot through the medical center, she questions Cipher of what he's been doing doing lately, revealing he was a 'corporate spy' for Atlas Corporation, running a deep cover op on the UAC. Suddenly, Cipher grabs hold of a gun from one of their guards and shoots everyone including Dark Shepherd, and saved Foxtrot. After Cipher unties Foxtrot, Dark Shepherd pulls out his scythes to do battle with them, telling him to "remember his promise". He engages in a fierce duel with the siblings, managing to destroy one of Foxtrot's guns and wounding Cipher on his forehead, But is ultimately defeated when Foxtrot guns him down with another gun by killing him. It is unknown that Dark Shepherd died or not.
Despite his second death, Dark Shepherd meets with the Atlas Director Dietrich Ansel. He chides him for being late. and The Director says that Dark Shepherd knows nothing of his responsibilities. after their bickering, they consult with a group of officials who ask about Stitch and their operations in Central Asia. Dark Shepherd informs that without Atlas' support, local militaries having difficulty containing him. As they planned, the world's dependance on Atlas' support will take them back into the fold, And their Agent reports that Sophia Couteau is on the way.
In Surrey, United Kingdom, Dark Shepherd paid a visit to Fiona "Flamewing" St. George at the St. George House. She notes his presence, and tells her that Templar has resurfaced, and it's time for The Flamewing to fly again. Flamewing says she's surprised to see Dark Shepherd there, as she notes that she had heard news of Dark Shepherd being slain in New Vision City. Dark Shepherd confirmed that it was his predecessor who fell in line of duty delivering Cipher to the appointed location, and that this Dark Shepherd was activated soon afterwards. As Flamewing gazes upon her uniform stored in case, She wonders what happen if she refuse. Dark Shepherd reminds her that The Couteau Line endangers them all, But Flamewing retorts, saying she doesn't see any Couteaus there and that if she were to remain at her place and let the rest of the families sort it out, she wonders what they could possibly do, wondering if they'll send another Dark Shepherd. He reminds her that she took and oath to protect the interests of The Tontine, and she reminds him that The St. George family is one of the founding families of The Tontine, and derides him for lecturing her on duty. She finally agrees, to end The Couteau Line, But only to protect her family, and no other. In the Campfire, Dark Shepherd sends Flamewing to end The Couteau Line by ambushing them and battling them, But Sophia and Templar defeated and wounded Flamewing.
In Tokyo, Japan, Dark Shepherd ambushes Manta Ray and Urban Tracker. As the pair return fire, Manta Ray throws a concussion grenade, disorienting Dark Shepherd long enough for them to make their way out. However, before they get far, Dark Shepherd grabs Urban Tracker by her leg and pins her down. Manta Ray is alarmed, But Urban Tracker orders her to go. Dark Shepherd begins to choke Urban Tracker, mocking her and thinking her end would be heroic. However, Urban Tracker resists and stabs Dark Shepherd with a knife, and she escapes from a nearby window. Manta Ray tries to escape as well, But is caught by Several Atlas PMCs and subdued. While Urban Tracker manages to escape, Dark Shepherd is modified by The Atlas PMCs of Manta Ray's capture, and he decides to have his ground team conduct sweeps to find Urban Tracker.
