In Neon Genesis Evangelion: ANIMA, she is the third Rei after the previous one died in the battle against Armisael. She is wad given a number as "Rei Trois" ("trois" being French for "three") and is initially able to connect with other clones via a mental mirror to Rei Quatre, Rei Cinq and Rei Six as secondaries bodies. By doing this she could control them as extensions of her limbs, senses, and thoughts. This ability was a result of training rather than technology, and at the time, no known method existed to sever their connection. Furthermore, communication between the Reis occurred instantaneously, giving them the distinct advantage of being able to respond rapidly to any emergency at the time. This puts her under a quite a bit of mental strain and therefore her vital data has to be regularly analyzed by Magi. A result of this was also that the other Reis had to be put on a slumber inside the Evangelion Unit-0.0s to not strain Rei Trois. During this period, the three clones also shared senses and could form memories from the experiences of the others, making a system of "One plus three", with a single soul at the time. By doing this, she hoped that no more children would be selected as Evangelion pilots other than her.[1]

Now that she is 17, she has grown to more closely resemble Yui Ikari. Because of this, she tries to stay distant to Shinji, as she fears that she may become Yui herself. This fear is accentuated by the fact that she lost Gendo when the Instrumentality Project was interrupted. The second Rei is also mentioned, designated as "Deux" (French for "two").

In the three years since SEELE’s failed invasion, Rei Trois has opened up to others, even becoming friends with Asuka. However, she still has many doubts regarding her nature and her feelings, not helped by the fact that Shinji is unconsciously seeing her as a replacement for his mother, something that Trois detests. These doubts only get worse after the psychic backlash caused by the other three Reis gaining independence. At the end of Volume 2, Rei Trois loses herself so much that she becomes mind-controlled by the SEELE-possessed Kaji. Fortunately, Shinji manages to free her, and Rei Trois cries for the first time in years, letting all of her emotions flow free.

The other Reis are clones created to pilot the three new Evangelion Unit 0.0s, since Misato refuses to use real children. Originally, the three clones are semi-mindless, with Trois having the power to control them from Earth’s surface via a mental link. They spend most of their time floating in orbit, ready to strike at any Angel-type threat that might be detected. However, after Rei Quatre is infected by ArmarosQ.R. Signum the connection with Trois is severed, and the clones begin to develop their own individual personalities.

Rei Quatre becomes a rogue agent, originally acting according to Armaros’ plan but eventually shifting her allegiance to Kaji-Vessel. Trois identifies Quatre as the fears of Rei Ayanami made flesh, and she is the one most bothered by the fact that Shinji sees her as a mother. She seems to have a sort of romantic attraction towards Shinji, as she kisses him on multiple occasions; but he doesn’t reciprocate her feelings.
