Aquaman was an ally of Superman's Regime.
History
Injustice: Gods Among Us: Year One
Prior to his alliance with Superman's Regime, Aquaman sensed a group of Japanese fishermen whaling and lunged at them without mercy. This attack causes the other members of the Justice League to move and rescue the fishermen from their ally's wrath, but Arthur calls on a Kraken to assist him. During this fight, Batman, who still has access to Aquaman's communicator, asks him to stop; warning him that "he" was not going to allow his friends to be hurt. Shortly after, Superman arrives and spears through the Kraken, wounding the creature.
While Superman's arrival did finally put the fight to a halt, against Batman's warnings, Aquaman unleashed vast Atlantean armies onto all major cities that were near the ocean as a show of force. In response, Superman and other members of the Justice League took the entire city of Atlantis and placed it in the Sahara desert, until such time that Arthur forced his armies to retreat.
Thoroughly surprised and intimidated, Arthur relented and parleyed with Wonder Woman, promising to keep Atlantis out of such affairs ever again. Before departing back into the sea, Aquaman offered his condolences to the late-Lois Lane, and the rest of Metropolis.
Aquaman was later seen among the first meeting of the Insurgency, but his role within the group is uncertain.
Injustice: Gods Among Us: Year Four
Arthur was revealed to have to still been in contact with Batman, though he still refused to aid Batman after the incident in Year One. When Superman called on Poseidon's help to challenge Zeus, Aquaman sensed the god's attempt to flood Themyscira, potentially displacing many creatures and killing many innocent lives. Unable to sit idly, Arthur and Mera intervened independently against Poseidon and he was able to triumph after having a shark swallow the god.
As this attempt only led to an enraged Zeus lashing out on people of all other religions and beliefs, the remaining members of the Regime were allowed to stay at Arthur's company, under the promise that Atlantis will have no ties with them in their fight.
Injustice: Gods Among Us: Year Five
Aquaman and Mera were briefly seen when a paranoid Superman began checking up on the autonomous allies of the Regime in order to confirm their loyalty. After a successful negotiation, Superman left Atlantis with Arthur seeing him off. When Mera asked her husband what he told his ally, Arthur simply replied, "Everything he wanted to hear".
Injustice: Gods Among Us
Arthur, the King of Atlantis, confronted his alternate counterpart when the alternate Aquaman defeated two of Superman's diplomats: The Flash and Shazam. They argued about the treaty that Regime Arthur was prepared to sign: it would put the Atlantean army at Superman's command and effectively place Atlantis into the domain of the Regime. The two Aquamen fought, but the alternate Arthur emerged as the victor. As more of the native Aquaman's soldiers arrived, he instructed them to kill his doppelganger. The alternate Arthur escaped due to an intervention by Ares.
Arthur later signed the treaty and led his soldiers into Metropolis behind a massive tidal wave. The alternate Superman arrived and froze the wave, throwing it far from the city. When Arthur asked this Superman if he was "prepared to take on the full might of Atlantis?" Superman simply replied "Yes. We are," as many Amazon soldiers appeared on the rooftops to combat the Atlantean army. The two armies clashed, as do Arthur and Clark. Aquaman was defeated by Superman and the Atlanteans retreated.
Possible Post-Regime Epilogue
Upon beating "Classic" mode in Injustice: Gods Among Us or "Multiverse" mode in Injustice 2 with any playable fighter, the player would receive a possible alternate ending to the game's story featuring their fighter. These alternate histories should not be seen as relevant to future sequels or comic adaptations.
Victory over Superman was only the beginning of Aquaman's rise to power. Uniting the world's oceans under the banner of Atlantis, Aquaman had a controlling interest in the planet's ecology - and economy. His influence did not escape the attention of the world's multinational corporations, who looked to end his reign. Villains lured by the promise of big money to assassinate the King of Atlantis pursued him relentlessly.
But Aquaman's popularity served him well. The world's citizens rose up in anger against those who would quell Aquaman's influence. The threat abated, a groundswell of support began for a United Earth under Aquaman's command.
Before Brainiac

In the comic, Aquaman had remained confined within the sea, greatly angered by the loss of Atlanteans thanks to Superman and Batman's war. Despite this, Aqualad is asked to help Batman's forces oversee the rehabilitation of the world's governments. Unfortunately, it was revealed that the youth was a secret member of the League of Assassins, and he flooded the White House, killing the newly-elected president and cabinet members of the United States.
Hyde then fled back to Aquaman, where he was yet to be punished by Atlantean standards, much to the frustrations of Batman's faction. Shortly after Amazo's defeat, Batman, the United Nations and Ra's al Ghul's parties visited Atlantis with Arthur's permission in order to discuss a peace treaty.
Although happy to meet Jefferson Pierce, now the president of the U.S, the president immediately asked of the state of Aqualad. Aquaman, however, refused to hand over the youth, wishing him to be put under Atlantis's standard of trial instead. This, along with remaining contentious behavior between al Ghul and Batman nearly led to a brawl in the king's meeting room until Harley Quinn and Poison Ivy restrained all the other members of the conference and demanded they at least have a month's ceasefire to cool down tensions.
Brainiac's Invasion

Ever since Superman's defeat, Aquaman kept his Atlanteans as far from the surface as possible. When Brainiac's invasion of Earth began, a recently-arrived Hal Jordan met up with Arthur under Batman's request to help fight the invaders.
Aquaman flatly rejected this offer despite Hal's pleas. Because of Hal's increasingly insolent behavior, a fight broke out between the two, which Hal prevailed in. As Hal helped Aquaman back up, the communications of Atlantis was soon cut off, indicating that Brainiac's forces had arrived at Atlantis. Arthur then accepted Hal's aid in defending his city and left the lantern to guard the palace while he left to rally the defenders.
After seeing Hal's bravery, Aquaman began trusting his old friend, but Atrocitus and Dex-Starr arrived to try and recruit Jordan into the Red Lantern Corps. Upon their defeat, Aquaman promised to give his aid as soon as the fighting at Atlantis was stabilized.
Things did not come to pass, however, as Brainiac began collecting the various cities of the world, including Atlantis. Without his city, Aquaman rejoined Batman, expressing regret of not listening to his warnings earlier. Since the shields of Brainiac's ship could not be broken through conventionally, the heroes decided to have Black Adam unleash the Rock of Eternity's magic onto the ship, using the Trident of Atlantis as a tool to direct the attack.
Khandaq was kept off of Brainiac's radar thanks to the Rock of Eternity, but as Adam had opened its path to access it, Brainiac's forces under Grodd poured in. Aquaman and Adam then defeated the possessed Green Arrow, Black Canary and Blue Beetle before confronting Grodd himself.
Insulted that the creature would dare call itself a king, they defeated Grodd, and Aquaman proceeded to spear through Grodd's chest, killing him to claim some of Atlantis's vengeance. Arthur and Adam then successfully attacked Brainiac's ship, disabling its shields and allowing Batman and Superman to infiltrate it.
After Brainiac's defeat, Aquaman, Adam, Wonder Woman, Green Lantern and Flash all rejoined Batman, Supergirl and Superman to discuss what to do with Brainiac. While Superman was able to restore some of Brainiac's cities, including Atlantis, others were permanently deleted and irretrievable. Because of this, Superman's party believed that Brainiac should be killed for his atrocities, against Batman's wishes.
Aquaman took Superman's side and attacked Batman aboard Brainiac's ship. He was eventually defeated and Batman was able to grab the Trident of Atlantis before using it to impale its owner's thigh, disabling Aquaman and keeping him from fighting again.

"Superman was right. Brainiac needed to die. But I couldn't stomach the idea of Kal's return to power. Atlantis would not again be his vassal. With Batman beaten and his allies imprisoned, I couldn't muster the force I needed to take Superman down.
I'd all but lost hope when my marines discovered an abandoned Insurgent base hidden in the Southern Ocean. Here, Lex Luthor had perfected his inter-universe transporter. From plans left behind, my scientists built a new device. Now I go and ask the help of those I had fought. I must also ask their forgiveness."
