Riding on Rayquaza's back, Ruby is relieved to see Sapphire, standing unharmed on Troppy. Sapphire tries to yell out to him, but Ruby realizes that she lost her voice after learning the truth about the meteor. He apologizes to her, and she takes out a blackboard. Using a piece of chalk, she writes to Ruby that wants to help save the world. She then warns him to never leave her behind again.

Meteorites begin to fall from the sky, and Ruby urges Sapphire to put Troppy into its Poké Ball and jump onto Rayquaza's back. After Rayquaza grabs a meteorite in its jaws, Ruby holds out his hand toward Sapphire. As another meteorite approaches, Sapphire leaps from Troppy onto Rayquaza's back, without taking Ruby's hand. By tapping his chest with her finger, she communicates that she is eager to stop the meteor. Smiling, the two begin to practice using Dragon Ascent.

As Aarune and Wally watch Ruby and Sapphire fly away on Rayquaza, Aarune is reminded of a myth from Unova about a hero teaming up with a Dragon-type Pokémon. Suddenly, a blast is heard coming out of Wally's Secret Base. Wally and Aarune stare in shock as Kyogre and Groudon emerge from the cave.

In the sky, Emerald, Diancie, and Hoopa ride on Latios and Latias as they rush to find Kyogre and Groudon. They head toward Fortree City, where Latios and Latias are able to detect a unique type of energy being released.

Archie and Maxie, revealed to be standing on top of Kyogre and Groudon, command the Pokémon to use Origin Pulse and Precipice Blades against Rayquaza. To their confusion, neither their Pokémon nor Rayquaza attacks. Everyone realizes that it is because a large meteorite is charging down at them from above. Archie and Maxie command their Pokémon to attack the meteorite, yelling at Ruby to get out of their way. Understanding that Archie and Maxie share the same goals as himself and Sapphire, Ruby cooperates and prepares to attack from a different angle. Rayquaza, Kyogre, and Groudon use Dragon Ascent, Origin Pulse, and Precipice Blades, respectively.

In an unknown room, Red finds himself being woken up by Green. He is shocked to find Amber and Blaise standing across from them. All four of them realize that they have been rescued after being attacked by Kyogre and Groudon, but all of their Pokémon and belongings are missing. Red begins to recognize where they are—the Team Rocket airship. Confirming his theory, Giovanni enters the room. Red yells at him, demanding back his Pokémon, but Giovanni reveals that he had only stored them away so Red wouldn't attack him. Giovanni explains that like Red and the others, he only wants to save the world from destruction.
