The Trix are expelled.

Cloud Tower appears as base of operations for the Trix, who secretly hold Knut in the school and plot against the Winx in order to gain the Dragon Flame. After successfully stealing Stella's ring, the Winx decided to break into Cloud Tower in order to get it back. Their mission was successful, but when Griffin found out, she used her spells to scare them and later informed Faragonda. Faragonda punished the Winx by keeping their powers at rest and made them clean up Alfea.

Riven comes to terms of his actions.

After causing trouble with a nightmare eating monster at Alfea, the Trix were expelled from Cloud Tower. However, after taking possession of the Dragon Flame, they returned and took over the school and locked everyone (including Riven) in the dungeons. They summoned the army of darkness to the school and kept it there in order to later attack Magix. They took control of the city and Red Fountain as well. Bloom soon came to Cloud Tower with the others and Knut (who had betrayed the Trix) in order to search for the Dragon Flame, but the Trix set a trap for them. Griffin, Riven and the students were let out of the dungeons by the Winx and they helped Bloom and others to escape.

Later, the Trix attacked Alfea and lost to the Winx in a battle, Cloud Tower was freed from them and Griffin and her students returned to it.

Season 2[]

The Cloud Tower appears again when the Winx are temporarily transferred there to protect the Codex piece kept there. The Winx, with Mirta as their guide, then had to learn magic using their dark feelings for the witchcraft hearts, much to their inconvenience, as they are usually taught to use their positive feelings in classes at Alfea.

It is also revealed that Cloud Tower is not only a building, but also a living creature with a heart, the moats being its roots and the towers its branches, and that it was a magical entity created by extremely powerful witches. Meantime, Mirta and Lucy manage to reconciliate.

The Cloud Tower is infiltrated by the Trix who, under the orders of Lord Darkar, try to claim the codex of Cloud Tower. Initially, the Trix manage to take control of the Tower, causing it to modify its structure according to their wishes. Later, Griffin gains control of the Tower and orders it to come back to its former structure.

After much fighting and wandering in the school, the Winx finally find the location of the Codex and fight the Trix for it but they are unable to control the spell they were initially aiming at the Trix, it explodes on themselves, allowing the Trix to steal the Codex fragment.

Cloud Tower appears one last time when Faragonda contacts Griffin to inform her about Lord Darkar who kidnapped Bloom to gain the Ultimate Power.

Griffin accepts to fight together with Faragonda, Codatorta, the Winx and the Specialists against the Ruler of Shadow Haunt. After Darkar's defeat, all the witches of Cloud Tower go to the party organized at Alfea, having apparently put aside their rivalry with the fairies after the Winx girls' temporary had transferred there.

Season 3[]

When Valtor grew tired of his hideout in Andros, the Trix suggested Cloud Tower as their new hideout, however it was protected by a magical barrier. Valtor transformed into an deer and Trix transformed into wolves in order to trick the witches to let Valtor through the barrier. He imprisoned Griffin in the dungeons and took over the students minds and ordered them to attack Alfea, but the fairies managed to repel their attack. Valtor used Cloud Tower for a long time and traveled to countless worlds stealing their magic.

The Winx however attacked Cloud Tower in order to find Valtor and get revenge for Tecna, who disappeared into the Omega Portal. They freed Griffin and Bloom faced Valtor, who had an upper hand in the fight and lied about Bloom's parents having been destroyed by him. Faragonda and Saladin however appeared for aid for the Winx and they managed to repel Valtor's powers and return back to Alfea.

Valtor and the Trix left Cloud Tower eventually, freeing all the witches from under the mind control and moved to new hideout and Griffin regained her position as headmistress. Valtor however announced a challenge for Faragonda, Griffin and Saladin, making Cloud Tower disappear in the process. The Winx later investigated Cloud Tower's disappearance in order for Bloom to find out the truth about the fight between Valtor and her parents. It was revealed that Valtor didn't destroy or transfer the tower, but had concealed it with an spell that the Winx broke with their fairy dust.

When Valtor attacked Magix with the elemental spells, he ordered water from Lake Roccaluce to flood Cloud Tower. After Bloom defeated Valtor along with the rest of the Winx, the water started to return back into the lake (Cloud Tower looking like an enormous fountain as Griffin herself stated) and Cloud Tower returned back to normal.

Season 5[]

The school building only made one appearance this season, in the "The Lilo" at the very beginning. It is seen through a bird's eye view before the scenery zooms into the center of Black Mud Swamp.

Season 6[]

As new students arrive in Cloud Tower, an Earth witch, Selina, shows Griffin the powers of her Legendarium and causes chaos in the Pixie Village. As the Trix see this power and want to use it their advantage, they attack, turning Griffin into an crow and making Cloud Tower fly by extracting it from the mountains. The Trix then take over and promise to teach Selina dark magic in exchange for her to use the Legendarium for them.

The Trix manage to make it disappear again. They not only make Cloud Tower fly, but also use it to travel between realms, collecting magic from schools, starting with Linphea College and then the rest of the college in the Magic Dimension.

The Fate of Bloom[]

The school is introduced by Stella to Bloom as she goes over the three magic schools on Magix. Griffin is seen overlooking her students, including the Trix, in the main auditorium.

The next time it is seen, the Trix are in their rooms summoning the Vacuums to teleport them into Alfea's simulator where Bloom is working on her assignment; they want to check if she is the Keeper of the Dragon's Flame. After enraging her, they are met with her wrath as she transforms for the first time and forces them out of the simulator. They reappear in their school's main hall, delightfully cackling as they have their confirmation.

Revenge of the Trix[]

The students of Cloud Tower are enjoying their meal when Mirta overhears the Trix plotting against Bloom. Mirta bravely inquires about their biased hatred for fairies and urges them to be friendly towards them. This is met with mocking and being laughed at by everyone, incited by Stormy. When Mirta and Lucy return to their dorm room, an embarrassed Lucy confronts Mirta for her actions. She reasons that it is because the Trix are horrible, her friend greatly disagrees and insults Mirta. This angers and upsets Mirta. Fearing she is losing her friend, she decides stop the Trix's plans. She heads over to the terrace and uses a spell to eavesdrop on the Trix. She discovers they will trick Bloom into thinking she is a witch and when she is in a broken state, forcibly strip her of her powers. In tears, Mirta is determined to stop the Trix from harming someone else and seeks out for Bloom.

Bloom herself is confused about her heritage. Why would she, a magical being, somehow ended up on Earth? Seeing as she is desperate for answers, Sky offers his assistance. Timmy informs him of a book that is in the school's magic archives that answer will any questions. This plan is overheard by Riven who alerts Darcy, allowing the Trix to plot a fake book in the archive that will tell Bloom she is a witch and related to the Ancestral Witches.

When Bloom and Sky arrive in the archives, the former asks the book her question and is upset by what she had learned. A tearful Bloom informs Sky of what she saw. She is even more hurt by his reaction. With a tense and awkward atmosphere, Bloom tells Sky he can return home and she will head back on her own.

The Battle for Magix[]

After stealing the power of the Dragon's Flame, the Trix interrupt the school's mealtime. The students and teachers sends them disapproving looks as they enter the school. The Trix take over the school, using it as their headquarters and imprisoning the students and teachers in the dungeons. The Trix, of course, make Griffin's office theirs. When Riven joins them in Griffin's office, he finds it strange that the headmistress would permit this. He also finds out he was a mere pawn in their schemes against the Winx and no longer needed, he is discarded into the dungeons as well.

Afterwards, the Trix summon the Army of Darkness and have the creatures carryout a display of power to the other schools and Magix City. Knut finally realizes the Trix's insanity and leaves to join their enemies. The first to fall is Red Fountain and the Trix share a triumphant evil laugh between them, but are excited for their next great siege.

Riven, expressing remorse in his own dungeon, is addressed by Griffin who is in the cell directly in front of him. He is surpised to see the headmistress locked up as well and asks why she was there. Griffin, feeling great guilt, tells him that she this is her punishment for not seeing how evil the Trix truly are. Riven assures that it was not her fault or anyone else's; no one knew what they were planning. He notices a the lock on his door, which he easily lockpicks. He is then about to try Griffin's lock but is told not to waste his time, as it is magical and fair more difficult to undo. If it were that easy, her powers would have freed her and her students a long time ago. But, Griffin has a plan. Her students, Ivey and Pulisatilla are currently mixing potion that help them escape.

Then, the scrapers start chasing Riven. Although he should escapes, he is incredibly hesitant because he does not want to leave Griffin. He only runs when Griffin urgently urges him to. This instills Riven with cause as he vows to return and help free Griffin and the witches. The scrapers chase him to an open window and seeing no other choice, Riven bravely leaps out of the window to escape them. He is not out of the woods yet as he now has to deal with dangerous veracious beetle roaches.

Bloom, Stella, Sky, Brandon, and Knut as their guide, sneak into Cloud Tower because Bloom believes she can recover her powers there. However, Knut had led them through many wrong turns (the smells have changed) and end up in the school's garbage dump. The beetle roaches try to make them their meal but are scared away by a mysterious cloaked man. This man is none other than Riven. His reappearance surprised his old buddies and after filling them in, he apologizes to them. His friends easily forgive him and he joins them on their mission. When they arrive inside the school, Riven and Brandon go free Griffin and her students, while the others find the Dragon's Flame. They end up in a room with bonfire, Bloom ponders if this is the flame only for it to be frozen, and the Trix entering the room. Icy confirms it is not the flame and as they cackle, they are struck from behind by a powerful magical blast courtesy of Griffin.

Griffin locks them in layers of magic and rock formations then tells everyone to run to the terrace. She conjures a portal to escape to Alfea but the Trix's army catches up to them. Sky and Bloom volunteer to distract them so that they could escape. Griffin provides them an exquisite hoverbike to do just that.
